Embrio STAI Al Husain telah ada sejak 17 Juli 2002 yang berupa SK Pengasuh Pondok Pesantren Al Husain Magelang dengan nomor 087/YASAIN/VII/2002. Dalam SK tersebut disebutkan bahwa STAI Al Husain mulai beroperasi pada tahun akademik 2003.
